The story is inspired by a comic book. Few people know about the covert agency called MiB, which focuses on monitoring extraterrestrial life. One of their top agents, known only as "K" (played by Tommy Lee Jones), is looking for a new recruit. He selects James Edwards (played by Will Smith) from the NYPD. One day, a UFO crashes on Earth, releasing an alien from the "Bug" species. This alien takes over the body of a farmer (portrayed by Vincent D'Onofrio) and travels to New York in search of a powerful energy source called "The Galaxy." Agents J and K must stop the Bug before it escapes with the Galaxy.

While looking into unregistered encounters with extraterrestrials, they stumble upon a dangerous plot by an intergalactic terrorist aiming to kill two ambassadors from rival galaxies residing in New York City.
